Genk held onto their lead until after the half-time break when Algeria attacker Said Benrahma netted to draw level for the away side.
Benrahma was not yet done for the night as he registered his second goal in the 82nd minute, but Tomas Soucek's own goal three minutes prior to full-time earned Genk the equaliser.
Thursday's match was Paintsil's second appearance in the Europa League this season, the goal his first.
