Jorge Sanchez opened the scoring for El Tri in the 21st minute, before Canada responded with a strike from Jonathan Osorio in the 42nd minute.
The goal was Canada's first at Estadio Azteca since 1980.
The match was temporarily halted in the second half due to homophobic chants from the home crowd.
Mexico's soccer federation has been disciplined on multiple occasions by FIFA for the chanting of homophobic slurs by fans.
